There are two theories about this:
a) Sayid/Shannon aren't even in the same area as Ana Lucia. Ana Lucia shot someone else, but was close enough for Sayid to hear the gunshot.
b) Ana Lucia shot at whoever was attacking Shannon.
However, option b) does not make sense. When Sayid looks up, he sees a person on the edge of the screen holding a gun in their left hand, in a relaxed position. When we see Ana Lucia, she is holding the gun in her right hand, with her left hand below reinforcing her grip. She is also in a very defensive position.
Therefore, Ana Lucia and Sayid are not in the same area. Ana Lucia shot at someone else entirely. There is another person standing there with a gun pointed at Sayid. Most likely, this person is: Ethan Rom. He was listed as a guest star (William Mapother) in the episode, but never appeared anywhere else. I think that's his arm holding the gun.
Ethan was killed by Charlie. Shot 4 or 5 times in the chest and then buried.
Crazier sh!t has happened.
You also don't want to get into the duplicate theory that a lot of people have about Lost, which could be one way of explaining that.
It happened before where a name was in the credits and they weren't in the show. Scenes get cut and whatnot. For all we know he was going to appear in a flashback sequence.
