I had similar problems once, and found that running chkdsk would fix it. I forget what the flags are now, but be sure to tell it to fix all the errors. Good luck!

I use motherboard monitor 5. Its an excellent program, with many capabilities to notify me of events (can email problems, logs all the data, etc.) Search for it on here or on Google, i don't have a link right now. It's an excellent tool.
