You probably need to revisit divvying up the rent. Maybe explain that you don't mind his girlfriend being there, but if she's going to spend every night, then maybe it's time that your roommate takes a more proportional share of the apartment's expenses.

Meh, get over it and learn not to be so ashamed that she's around. It's your place, don't change how you would act just because she's there. Walk around in your boxers in the public area if that's what you'd do with just your roommate around, who cares what she thinks.
 
Handle it however you want. You can calmly address your room mate and ask them to spend less time there because it's where you work and study. You can go apeshit and start yelling like you've had your last nerve stepped on. OR you can go for some sly/creepy way of getting her to not come over as much... like having a seat across from her in another chair and start masturbating while looking at her.
 
my roommate's gf stayed with us 99% of the time. i didn't care for the most part. there were only a few instances where she got on my nerves, but that happens with anyone.
