This is an interesting theological question.
Many ways of interpreting it.
One could fight your known observations and say everything happened word for word as it is written
or
One could view it as a story that is meant to convey a message, that being the message is more important than the exact facts of what happened
or
Something in between. God willed there to be a flood and raised the water.

That is all, not trying to change this into theology about the Old Testament
