Neverhood was good,that super long room with the writing on the walls, a friend and I who were playing it figured it must be important if you can read it. It's like 50(?) screens long, almost a damn book worth of reading. Probably took us 2 hours. And ended up being basically not important to the game.

game had some great moments overall.
 
I thought Disgaea (PSP version) was great. Lots of random humor and funny cut scenes. Definitely not what you typically see in RPGs

I would say Deus Ex, the Monkey Island games (particularly 2 and 4) and Day of the Tentacle.

"I tried to buy your friend a reprieve, but he sold me an hour with you instead."

The most fun was probably Kingpin.
My brother and I used to get on the speaker phones then go into the same game, on the same team and dominate.

Quake LAN games at my house were fun too in that everyone was there in person. The laughing from head shots and ambushes used to drive my wife nuts.
 
GalCivII has some pretty funny content w.r.t. new technology descriptions.

And I lol'd the first time I stacked a bunch of troop transports next to an enemy planet and waited for the right time to attack. (this was on a low level of difficulty). The computer ridiculed me for such a juvenile move and threatened me with something to the affect of "you're lucky you aren't playing on a harder difficulty or I'd be using my advanced algorithms to combat your basic strategy and rid the galaxy of your civilization."

i also remember a part in Throne of Bhaal where you met a group of adventurers outside a Beholders' lair and they said they were going to go inside. if you let them go, they get slaughtered by the beholders. but then the screen goes black, returns to the game and they appear again with a note above their heads: "loaded a quicksave" and they scream at each other "i told you we should've done it the other way!"

Almost everyone has several good lines in that game.
Jan, Korgan and Edwin are particularily good, and they can get funny reactions out of every other member.
All of your team members can also get some reactions out of the games secondary characters, so its important you dont play through with the exact same team each time.
 
Planescape Torment: When you play with the Modron Cube and joke around with Morte about it
Fallout and Fallout 2: Playing as a retarded character
Fallout 2: Seducing an NPC and getting married to them, especially if you're the same sex
KOTOR: Jedi Mind-controlling two families into slaughering each other
KOTOR (or KOTOR 2, can't remember which): Mindcontrolling someone into giving you all their cash and then leaping into a pit to their death

It was 2, on Planet Nar Shadda. You see somebody being beat down by thugs for money and you have a number of ways to deal with the situation.
