This is the only method I do deposits, my bank credits my account up to $500, the remainder is deposited when the check clears in a day or two.

I wouldnt deposit a check at a third party ATM, but at that branch or a bank-owned ATM I have no problem.

It could take a few days to get your full funds (my bank allows the first $100 to be available instantly, but I have a balance...I am not sure if you had negative or a low balance if they would allow that).

I have heard those arguing at the branch though that they deposited a check on Friday via an ATM and why is it not available 'today' (being the day after/Saturday).

The reason for only allowing $100, if anything is that the whole ATM deposit system is honor based. If they didn't limit you, one could find a remote ATM...punch in any amount and then start withdrawing over the next few days.

If you need the money in the account ASAP use the counter or the night depository at the branch.

I used to balance an ATM way back when I was a bank teller and here is how it worked at that time.
1. You could make a deposit and even get a limited amount of cash back based on that deposit as part of that same transaction.
2. The deposits go into the same vaulted portion of the ATM as the cash is dispensed from.
3. When I opened the machine in the morning to balance it and restock the cash it was under dual control so there was always another teller witnessing what I did which is why cash deposits should be no more risky than check deposits.
4. From that point the transactions entered the system no differently than you dropping them off that morning at the teller window or drive through so anything after 2:00 PM the previous day are on the next business day's proof run.

Never done it, takes too long imho and I don't trust it really.

 It takes like 10 seconds. Ive done it my whole life and never had a problem with it. Usually half the funds deposited are avaliable immediatly, and the rest is avaliable within 24 hours.

Same here. Depending on how busy your bank is, it may actually be faster to deposit a check at a ATM than going inside. I bank with Wamu and 75% of the funds are available immediately and the rest is next day.

The only time I had a problem depositing a check at the ATM was my fault. I entered the amount incorrectly (less than what's on the check) into the machine but they sent me a letter to notify me of the error and fixed it by correctly crediting the right amount.
