(In no specific order)

Goldeneye
Half-Life (and mods)
BF 1942

Runners up:
Doom/DoomII (since they were pretty much same thing, new levels.)
Wolfenstien3d

I played tons of Doom back in the day, but the truth is that I only played so much of it because there wasn't much else to do. It's not nearly as FUN as my top 3. Fun is the biggest determining factor in deciding for me.

HO HO!

Halo sure was fun when you had to play levels that were rooms copied and pasted one after the other... then you got to do the whole same game backwards! That's so much fun!

Quake 2 - This was the game that got me into multiplayer fps games and i still think it takes a lot more skill than all the new online fps games.
Goldeneye
Half-Life - But i'm starting to dislike how it "revolutionized" the fps genre into ultra linear and scripted gameplay.

Actually.. too tough to leave System Shock 2 out of it. It was somewhat of an FPS.

1; doom / doom2 (this is what got me into FPS)
2; Quake1+CTF3/4 (this is what got me good at FPS)
3; UT/CTF (never liked quake3 that much)

1. Rise of the Triad, no matter how old it gets it will always be my fav FPS. Among the FPS of its generation, it was by far the most innovative.
2. Unreal Tournament , nuff said
3. Tie, Half Life and Call of Duty , both games captured me with the story and made me want to keep playing, over and over again.
