check for corrosion on all the terminals, or dried/cracked/pinched wires on all electrical lines in the engine compartment.
 
How do you check for shorts?

We took the voltage of the alternator and it ran at 13.9 (needs to be 13.6 or better?), so I don't think that's the problem.
 
Sounds like a grounding problem to me. Do a voltage drop test from multiple spots on the engine/chassis and terminal itself to the negative battery post. (Red lead on the spot you are testing, Black on the battery post) You should have very little potential between the spots and the battery post, less than half a volt, so make sure to set your voltmeters range accordingly, if it is not auto-ranging.
