Im trying to backup some of my software CD in case they get fubared. I've already got Ultra ISO and Nero and neither of those do it. Any suggestions would be appreciated.

Alcohol 120%. It's a drive emulation program.
I normally rip the .ISOs with Nero, but I think you can rip the .ISO with Alcohol as well.

How do you do it with Nero?

Nero can only create .nrg images, not ISO. It can read ISO (and Nero Drive can "load" them in the operating system as a virtual CD drive)
I used ISO recorder (but works only on Windows XP)
