Wow, a lot of people uptight about the ending of this movie. I was told that supposedly this version was more faithful to the novel than the C. Heston version. As such the ending depicted in the new version would have been a great shock to readers when the book was published - the whole concepts of time travel, alternate/parallel universes, and lower primates who can talk! But after 20-30 years of Star Trek, Twilight Zone, Outer Limits et al, this movie's ending now just seems dated and cheap.
There really isn't too much to figure out to explain the ending in this version. The spacial rift may simply allow travel through time and alternate/parallel universes. That being the case, the human astronaut have have merely traveled to an Earth where apes paralleled our history. The inclusion of Thade as Lincoln was merely the screenwriter 'twisting the knife' to give the ending more effect or punch.*
*The notion that this Thade (Lincoln) is the exact same one who interacted with the Leo at movie's end is foolish.
