I'm not really too familiar with Pro Logic era stuff so i'm not sure what to tell you.

One review says it doesn't have a sub output, so I imagine this is 4.0

I can't garauntee you that's how it works.

You'd have to connect the sub via a speaker wire connection in line with your speakers, but the dayton subs support that so it should work.

With the issues that receiver has and not being a DD receiver you might actually want to invest in one that's more modern. 1997 is pretty darn old for an AV receiver.

Would you be getting a receiver if you got the Logitech set too for input switching? I forget what we decided.

There are several ways to hook up to a receiver from a computer.

Stereo analog:
1/8" to dual RCA adapter then run RCA to the receiver.
You'll get stereo for everything coming out of the comptuer. You'll be able to do surround processing like Prologic II etc. on a modern receiver from this to get sound out of all speakers.
Movies and DVDs played from the computer will not be true surround.

5.1 analog:
Three of those adapters above from a 5.1 output on your card to a 5.1 input on the receiver. You'll have to check the receivers before you buy them to see if they have a 5.1 analog input. The Onkyo 780 set for example has that input.
You'll get stereo from music as it should be.
You'll get 5.1 decoded by the soundcard for DVDs.
You'll get 5.1 from games processed by the soundcard.

Standard digital:
You need a soundcard that can output digitally or a motherboard that has that output integrated.
Connect either a digital coaxial cable (a standard video RCA cable will work fine) or a digital optical to your receiver.
Stereo from music.
You'll pass a DD or DTS stream from DVD movies for your receiver to Decode (you'll get the correct 5.1 output)
You'll get stereo from games. You can do surround processing on your receiver to get sound out of all your speakers, but it's not going to be true surround sound.

DDL digital:
There are a couple cards and a couple integrated solutions that can encode DD in real time.
You use the same type of connections as a standard digital connection.
Stereo for music still (that's what you want)
You'll pass DD or DTS to your receiver from DVD movies.
Games will be processed by the sound solution and then encoded into a DD stream. Your receiver will then decode the stream and get you the correct 5.1 output for games.

How do you think the R15's with the dayton sub and a decent receiver alltogether costing about 300-350 would compair to just getting the 5500's and useding them with my mobo onbored sound and useing a some kind of radio throw line in on the mobo onbored costing under 300? I would like to have atleast some money left over after getting something, Just seams like the 5500s might be better for the money... That Onkyo set looks nice but i dont think i would be able to find any for cheap enough. the ones that arnt missing anything are going for like 250-300+ 100 shipping whtch would take up all my buget whitch i dont exsactly want to do.

I think the HT set will be more robust and sound a little better. If nothing else, you'll have more options if you want to change things later. With the computer sets, you're pretty much stuck with the set as is. If down the road you wanted to upgrade something in your HT is you came across a great deal, then you'd be able to.

I don't think you can say one is "best"

They will have differences. The brand will affect the sound so one may be good for one person but another might be better for someone else.

I think you'd probably be happy with any of the ones I listed above in that general pricerange.
