I'm fairly certain that checking in on your first flight relieves you of the very early check-in deadlines for your connecting flights because they have issued you a boarding pass for the connections.

These. The ONLY problem with kranky's advice is that the flights may not have been unrelated bookings... as in, Expedia just found the cheapest flights that take him from one airport to the next that have a certain time frame in between... if he has to change terminals then he may have to go through TSA security again and that's an hour in itself.
