As someone asked, I found the 3D underwhelming. I prefer 3D to provide a new experience and not lightly enhance the current experience. Trying to distinguish the foreground and background using 3D is kind of lame (in my opinion) and other than that... there weren't as many "flying at you" sort of parts. Starscream's oil slobber was done well in 3D though. 
Assuming you mean Skyfire (I believe he's also called Jetfire), I believe he was actually a Decepticon who turned sides.
Also, newer Autobots, such as the Dinobots, flew in humanoid form in numerous episodes.

Both the Autobots and Decepticons looked a bit different before they crash-landed on Earth. I also found it amusing that they used the term "The Ark" in the 3rd movie, but that was the name of the Autobot ship that carried them to Earth. But anyway, when they crashed, Teletran-1 sent out a probe to gather local mechanical designs to "fit in."
Decepticons also typically lost because of the feuding between Starscream (with Thundercracker and the-other-one) and Megatron. Starscream was looking for any chance to overthrow Megatron as leader, and he acts in the same condescending manner in the movies too. He actually does become the leader after Megatron is killed in the cartoon, but is killed by Galvatron (Megatron "reincarnated") later on.

Or did the good robots just have the misfortune of crashing in a suburban auto-mall as opposed to a military base. And why couldn't they just change later? Bumblebee did. You're telling me Optimus couldn't realize that maybe a semi truck wasn't the ideal vehicle to go after an F-14? If I were him, I'd start telling the autobots to start transforming into something a little more battle-ready than a Camaro. Clearly, he has no business leading troops into battle if he thinks that a Pontiac Solstice is a good match against a tank.
