So Just thought I'd update this in case it may prove useful for someone.
I just had this happen on a completely different system which is running Xubuntu. It has a nvidia video card. The problem went away on my main machine when I switched to ATI.
It's probably an nvidia driver issue. Guess it's better to stick with ATI with Linux, or if you don't need 3D acceleration, just stick with the generic driver.
The square artifacts and other crap also went away when I switched to ATI.
