edit: after a beer, I have a thought. Jon knew that the Terminator was being sent back there to kill him so he sent Kyle. Kyle found by some means that Jon's real father had been killed and took it upon himself to father the child that had not been born yet.
Yet another problem with time travel. Until it actually happens (...) we'll find plot-holes in any movie relating to it. Just get over it.
This is what I always assumed. I always had the impression that the John in the future knew who his dad was. That is why he gave Reese the picture of Sarah.
That was the underlying irony of the movie, that skynet created itself by sending the terminator, and also created John Connor, it's worst enemy, at the same time.

Since time( as we know it) flows in one direction, when something is put into the time line it is a part of it regardless of where it came from. So Reese fathers Jon, Jon grows up hearing about his father and knows his name. When Jon is afforded the opportunity to send someone back in time to stop the terminator from killing Sarah, he knows it must be Reese.

Skynet helped create itself in 2 different ways, sending back the first terminator to deliver CPUs and electronics that didn't exist yet, then sending back the t-x to spread the virus and have itself activated.
The franchise is built on the oldest sci-fi killing-your-own-grandfather cliches, but is still fun to watch.

It's a temporal causality loop. A=B. B=C. C=A
It was never about stoping the machines from killing Sarah Conner or John Conner.
It was never about preventing the war with the machines.
It may never have been about stopping the war, but John Connor had to live atleast to lead the Resistance.
