I have actually only played SQ3 and 4, so I didn't know what you were talking about either. 😛 I should go back and pick up 5 and 6 though, since SQ3 was my favorite computer game when I was little.
 
Forgot to add a sequel to:

Hostile Waters: Advent Rising...

A wonderful game which hardly anyone played and no-one seemed to talk about. RTS and third person playing rolled into one and a very good story to boot. Extremely hard game and I do mean extremely hard.

Seriously, I would love a another Thief game as well. I haven't played the original Thief but I've played Thief 2 and 3 and they were nothing short of being brilliant stealth games. (The other stealth game series I like is Splinter Cell.) Sadly, a Thief 4 is very unlikely to be made though.
 
After fantasizing about Cate Archer yesterday, I think I could definitely go for a new NOLF game.

Well my biggest wish for a sequel is a game that wasn't a PC game, Vagrant Story.

I would like a continuation of Half Life: Opposing Force or a Half-Life game that doesn't skip 20+ years of timeline. In truth while I liked HL2, I thought it was about 30% as good as Half Life.

 
Half Life 2 needs a sequel on a seriously revamped engine. Source is good, but I want a huge leap in graphics/physics capability, like the jump from Half Life -> Half Life 2.
Zelda: Ocarina of Time <-- This needs a true sequel.
