That depends on the solution you choose. If you run Linux through the XBE bootloader on an Xbox with a modchip, there's a dual-boot solution. There are also "Live CD's" that make it possible possible to run Linux from a CD without having your hard disk modified at all.
If you use the replacement ROM method, you would have to install both ROMs in parallel to be still able to run games.

If you still want to play games on your Xbox, you will choose the XBE method. Linux is then started as if it was a game, either from CD or from hard disk. The ROM method completely replaces the Xbox system software. No games any more, buf faster boot, and you are in full control of the system, i.e. you can use the whole hard disk space for Linux. Note that while the XBE method is already usable, the ROM method is still far from finished.
