in a corporation you should be on a domain using active directory... the AD syncs the time, and actually having all the systems try and set their time independently of AD would throw things off, if the time is too far off you cant even log in.
The IE proxy settings work for HTTP traffing. NTP traffic uses a different port and I don't think the proxy would properly map that port going out through the firewall.
As Abztrak said, this should be a moot point. If your machine is a member of a domain, it will automagically synch time to the DC. Your network admins will have to configure the DC to synch time to an external time server.
If your machine is not a member of a domain, your company should really reconsider this.
