Windows partitioning/ drive letter question

I have had this problem with windows xp and a friend of mine has the same problem. Unknowingly, the hard drive that I installed to is now referred to by the system as the E: drive, which the system referred to as my boot partition, but my other partition which is on another hard drive , which does not have any O/S on it is called system since its has the C: drive letter specification. When I try to change the drive letter of the C:, it says the system partition cannot be changed, etc. There is no installed O/S here, what can I do to remedy this problem short of reinstalling windows with only a certain drive plugged in?
