My guess is that for some reason your 8800GT PCI-Express bus width is being locked into running x1 instead of x16. You can use GPU-Z to verify this. I have no idea to fix this problem though.

Go into BIOS and reset it to 16x, and double check it worked using GPU-Z.

I would say that it is not such a big deal. As long as the PC works well, the "performance index" score should not matter.
Instead of troubleshooting that, jut download a decent benchmark program like 3dmark 06. Run it and compare your scores with others...
