Windows error checking goof up?

Using Windows 7.

I tried to have both my C drive & External drive scan while Windows boots, you know the have Windows schedule a scan on next start up.

It didn't work though, I guess it got confused? So I tried just the C: drive.......On the 10 sec count down on 1 it froze. Shut PC off, turned it on. It tried again and ran.


So then for my external drive in command prompt I scanned my external drive.....Now the drive won't work? Uh.....In safe mode it does?

What the hell? Last I checked it had no bad sectors? This is odd......I tried running chkdsk again and it comes up with errors on the drive? Do I have to back up my data & nuke it or is there hope?
