Win98 boot up problem

I have a Abit BH6 motherboard with a hard drive kit to swap drives between W2K & Win98 (for gaming.) My PIII 650 died, so I put a Epox 8KTA+ w/Duron 600 in my pc till I got a new cpu. The Win98 drive worked, but the W2K drive claimed "Inacessiable Boot Device" since the IDE controllers were different (original being Intel BX chipset & Epox board having VIA.) Once I went to my wholesaler, they replaced my dead cpu with a PIII 750. I put it in the pc with my original Abit BH6, booted the Win98 drive and all went well. I put in the W2K drive, booted up ok. The BIOS didn't like the PIII 750 until I upgraded the BIOS, even though it would still boot up and load Windows. After using the W2K drive for several hours, I put the Win98 drive back in and it would lock up at the Splash screen. Rebooted several times, same thing. Booted to Safe Mode, it would lock up within 10 seconds. Booted to floppy, it would lock up in DOS. Put the W2k drive in and no problem, runs like a charm. Put the Win98 drive in my kid's pc (MSI K7T- same VIA chipset as Epox board), boot to safe mode and it ran fine. Tested the Win98 drive with Seagate Software Tools on my kid's pc and stated drive was good. Put it in my pc and it locks up every time. Any ideas? I think it may be conflicting IDE controller drivers. If so, how can I change them? I tried to just format the drive to reload Win98, but on my pc, it can not make it through scandisk before setup without locking up. Help?!
 
you can run setup.exe with the switch /is to make it not run scandisk. like this

setup.exe /is
