You asked if a 6 pin part of a PCIe cable would work for a 6 pin ATX CPU power plug, didn't you? Or did I misunderstand the nearly incoherent question?

Edit: though it would make more sense for Gigabyte to have used the PCIe plug, which I've seen used for many different things on different motherboards. In which case the answer would be "yes" if I correctly guessed the true intent of your original question.

Gigabyte answer from their technical department. Yes the PCIE plug is designed to be used.
