If you want to use modifications (which is highly recommended for this game) then you should install patch
1.0004, because more recent patches are not compatible with the majority of mods out there (and the more recent patches, for example patch 1.0005 or 1.0006 don't fix anything in single-player which would be worth it, it's more about multi-player fixes than anything else really, so you don't miss anything important believe me, and playing with a good mod actually fixes way more than any patches have done so far). There's plenty places to get patch 1.0004 (or any others if you don't want to use modifications), such as Fileplanet, Filefront, Fileshack... and so on, just Google it it's very easy.
As for modifications there are four "major" (or well known) ones out there which are:

There are other mods out there, and good ones too, but this group of mods is known to be the "must haves" or "must tries" (and the fourth one in the list, SIMBION, is a combination of four mods plus exclusive changes by itself, I believe that so far SIMBION is the most complex of them all, totaling about 300MB of data once uncompressed).
