They're Sci-fi, it's "fantasy" but not in the way in which an RPGer might associate with the word

Septerra Core is kinda old school, but it's a Japanese-style PC RPG.

Most Japanese RPGs have an absolutely linear storyling. They aren't real RPGs.

That's not a good way to define an RPG. In Morrowind there are side quests and the world isn't "linear", but the main story quest is.

Seriously, non-PC RPGs suck. They're almost all the same.
1. A nurse/your mom/your girlfriend wakes you up.
2. Someone important calls you.
3. Kill monsters summoned by the enemy boss, who was a childhood rival.
4. Meet thousands of female NPCs, all of which have purple hair and love you.
5. Unlock your ultimate power.
6. Win.

The only true sci-fi ones that I know of are Xenogears (great game BTW) and the xenosaga series, actually even those are a bit of a stretch. it's a bit frustrating but I guess the masses just don't find sci-fi that exciting or something...

Xenogears is fantasy as well. Having giant robots in it just makes it a fantasy with giant robots. I suppose you could call all the cute anime monsters 'aliens' if it made you feel better 8)
Jagged Alliance 2 is probably the closest I've seen to a non-fantasy RPG, great game too. Unusually Ruthless Reuben's backstory makes me grin, even remembering it so many years later.

well, they do try to explain the "magic" with some technobabble about the "potential phenomenon engine" zohar, and the non-humans are results of genetic engineering. I'm not counting the monsters you see in battle b/c they had to make it "interesting" I guess. it is a bit of a stretch like I said, but I'm used to ignoring the parts I don't like in RPGs because most of them make very little sense if you look at everything, especially things from the game play.
