Which is better?

Go with the PC2-6400 DDR2-800 mhz. 3GB is kind of stupid since you have 2 modules in dual channel and 1 in single channel

I guess I should add that I have the following setup:

Slot 1 - 1gb
Slot 2 - 1gb
Slot 3 - 512mb
Slot 4 - 512mb

It is all running in Dual mode.

Mine is setup as follows:

Slot 1 - 1gb
Slot 2 - 512mb
Slot 3 - 1gb
Slot 4 - 512mb

And it too runs fine in dual channel.

I know it's a crazy suggestion, but how about everyone not suggest memory based on just OS or speed but by how much your total job load requires?

Vista doesn't actually require another Gig of memory. Yes it'll preload stuff for a perceived performance increase, but XP will also cache quite a bit too after the first read which kinda splits the difference except on either, whether the amount remaining is sufficient has EVERYTHING to do with how you're using the system.
