I think it's the DPI. The 2000 will track twice as much, so it's more precise.

The 1000 model costs $69 with 1000dpi movement and the 2000 model costs $99 with ~2000dpi movement. A lot of pros prefer the 1000 model because they don't use extremely high sensitivity.
