What makes a Windows 98 SE machine turn off when you shutdown the computer?

Is it a BIOS setting? Some registry key? A motherboard feature? Windows 98 SE doesn't have the "Disable Fast Shutdown" checkbox like the regular Windows 98 does, but even so I don't know if that's what controls it.

bios and windows aren't dependent on each other (except for monitoring purposes)

You can have the same bios, but run xp, 2k, 98, etc...

I believe it's part of the ATX feature set, so it's a combination of power supply and motherboard and is controllable by software.

Yes. AT style PSU has to be shut down by pressing the ON/OFF switch

goto run put in "msconfig" then adavanced there is a box for disable fast shutdown, at least on mine, if that is any help.

Um...in my post that you quoted, I mention that Disable Fast Shutdown doesn't exist in Windows 98 SE which is what I'm dealing with.

Here's the deal. My office has several Gateway E1800s in this one area, all running Windows 98 SE. Some of them turn all the way off when they user clicks Start--Shutdown. Some of them give the "It is now safe to turn off your computer" screen. No one knows what the X factor is here. It's not a pressing issue or anything, just a curiousity.

you have to enable APM/ACPI in the bios and install OS. Some of older bioses come with those things disabled by default.

Win98 Second Edition indeed has the "disable fast shutdown" option. However, if the Q239887 Shutdown Supplement for Second Edition patch has been installed, it permanently disables fast shutdown and removes this option from user control.

I run 98 se too, and I as giving you the info for how I get to it, it may be different hence why I said at least on mine
