Up there near the top for me as well. Huge PJ fan and that song is amazing in concert. But it just always reminds me of an ex girlfriend I had in college who I was really close to but parted ways with. And it's a great song for singing in your car when you're driving alone. I know I'm not the only one here who has yelled in a tone-deaf voice: "I just want to scream....HELLO!!!!!...My GOD it's BEEN so long...never DREAMED you'd return.."
And Billy Squire's "Nobody Knows" Just a song that was relevant to me during a really, really dark point in my life (following the breakup of ex mentioned above). Great lyrics and great song.
Pearl Jam's "Release." Just reminds me of my father, who left us when I was a teenager.
And on a completely cheesy note, Faster Pussycat's "House of Pain."

The epitome of a "dad left us" song. That one gets to me sometimes just because of the emotional scars I still carry from my childhood. I know it came from a hair band but it really is a good song that hits home.
