Here's what I've played so far...

Far Cry
Doom 3
Fear
Medal of Honor Pacific Assault
Swat 4
Counter Strike Source
Half Life 2
Halo
BF2
Chronicles of Riddick

I'm going to go pick up Grand Theft Auto: San Andreas and Call of Duty:War Chest (COD1, expansion pack, and COD2)

What are the best PC games (any genre) that I've been missing?

Missing lots... To start off:

GRAW: it's love/hate. I loved, and since you probably like Swat 4, you should too.
Medieval 2: Like some weird crack addiction. Almsot couldn't pry myself from keyboard when I had to go to class. Jerusalem and Rome had to mine!
Stalker: it's '07, but amazing. Some downers, but overall great.
Oblivion: Great the first time through. Think I got slightly bored after 200 hours:(.
Company of Heroes: Great singleplay, Coop. Multi sucks for me (cause I suck).
Quake 4: Just for the single player. Multi is run of the mill, but one of the most immersive SPs in years.

Splinter Cell: Chaos Theory. I would actually rate it as the single best game I've played in the last five or six years. The graphics, gameplay depth, level design and overall polish are still among the best out there IMO. Be warned that it uses Starforce though.

Best games of each year mentioned
2004: Vampire The Masquerade: Bloodlines
2005: BattleField 2 (although it did not become really playable until much later after many patches), multiplayer only as far as I am concerned
2006: NeverWinter Nights 2 (although it did not become really playable until recently via patches)

I really need to start waiting 2+ years before buying a game these days with all of the pay to beta test crap going on.

Far Cry for 2004 and Hitman: Blood Money for 2006. Nothing else of those three years was all that great.

Seeing as you mostly only mention FPS type games, is that all you're intrested in?

in the RTS genre worth looking at:
Warhammer 40,000 Dawn of War, add-on winter assault and Dark crusade.

If you want some strategy games:
Galactic Civilizations 2 for turn based strategy.
Medieval II or Rome Total War for turn/real time strategy.
W40k Dawn of War for real time.

F.E.A.R. and Oblivion are very good in the FPS genre. F.E.A.R. is a bit short, but has a great story and cinematics.

Oblivion is unbelievably huge.

GTA: San Andreas was a pretty good port. I still play that sucker all the time. And yes, its still crashes occasionally. :)

You don't seem to have played a single strategy game in the last 4 years, which is sad because there's been a bit of an RTS renaissance. Start out with these:

Company of Heroes
Medieval II: Total War
Rome: Total War
Age of Empires 3
Command & Conquer 3
Supreme Commander
Star Wars: Empire at War

On the turn based side, try out Civ IV and Galactic Civ 2.
