Hmm.. I've got 120 gig that I fixed up and did the data lifegaurd crap and set it up but it seems to have formatted to the wrong size, 111 gigs.... also, I thinkit might be the cause of the windows installation going to heck on the primary drive. ANy tools I can use on both the HDD"s to prepare them to use again?

Not formatted to wrong size. The old and well known 1000 vs 1024 deal + index room, etc.

for marketing reasons hard drive manufacturers use 1000 rather than 1024 in their math

you have a hardware virus, your HDD will be dead within a week. best bet is to burn the whole system and all network hardware and cables. start fresh with a whole new set-up.

As mentioned in another thread, these companies are whack. A CD-R or RW that is 700mb actual is 700mb. Jump to a DVD-R and it's back to the funny math.

As has already been mentioned, this is how HD companies like to pump up their storage numbers. One gigabyte in HD marketing is one billion bytes (1000000000 = 1000^3) instead of the real number (1073741824 = 1024^3). All the HD manufactures do this though, so at least its standarized...
