Weird Sound Issue

I have just developed a very difficult, and peculiar sound problem. It occured when I plugged in a standard microphone while my usb microphone was still connected.

I believe my standard jack microphone works, but when I plugged it in the pc would not recognise any sound from it. I unplugged it, and after that the usb microphone would no longer work either.

Now even worse than that, some programs I use will now generate sound normally, while others generate it at around 1% of their normal volume. If I am on Skype for example, and turn my speakers right up, I can faintly hear the other person talking if they speak loudly. But if I play music using windows media player, I can hear everything fine. I also get no sound using Firefox, but I tried out IE just to see, and that generates sound as normal.

I'm using a P5W DH Deluxe Motherboard with on board sound.
The speaks I use are plugged in through the jack on the sound card.
I've always used a USB microphone
This is the first time I've tried plugging in the jack microphone.

I would be eternally indebted if anyone could help me figure this out.
