Okay, I don't have a water cooling setup but since no one else answered and I am mechanical engineer I will give it a shot. The most important thing in water cooling anything is the waterflow speed. If it's too slow you will get high temps. Too fast and temps rise some and the pump dies. So check for blockages, kinks, bad pump etc. Check the pump output by letting it pump into a measuring cup and checking the output against the amount specified by the maker. Also check that there is no air being pumped through the lines. Air is a pretty good insulator and will keep the heat in, and slow your water flow significantly. Next know that little heat will be transferred if the fan is not a. getting enough relatively cool air b. turning fast enough or c. not exhausting the air (moving it through the heat exchanger). If those things are good, then you have a crappy thermal transfer device, i.e. the water block on the CPU. Make sure it is mirror smooth and try some arctic silver (just a film) if you haven't already. Too much Arctic Silver will not work as well as a thin film. Check those things and let us know what you find.
