Warped Motherboard....

the mount below my CPU (on the underside of the motherboard is thicker than the space it is supposed to occupy between the case and the motherboard, because of this the motherboard warps up around the CPU. I've just noticed this but I've had the PC for 6 months no problems as of yet. I plan on upgrading this PC over time, will this cause any problems in the long run?
