I think this term comes from vanilla ice cream, which was sort of the generic flavor. 😛 It's used for everything though, not just video cards.

I think it dates back to when cards didn't always have a suffix, like the 6800. You had the 6800 Ultra, 6800GT, and the 6800. The 6800 was often called the "6800nu" (for 'non-ultra') or "6800 vanilla". I think now it means a card not OCed from the factory and/or with the reference cooling design.
