With my new desk I need to replace the 3 foot cable that came with my scanner with something around 12 feet. On one end it's a standard USB plug, but the other has that large D shaped thing. What is that end called (so I can find the right type when I check monoprice for an equivalent cable.)

Also, the one that came with the scanner has those large filters near each end of the cable, will performance suffer if the one I get doesn't have those (assuming that's a non-standard thing to get replaced)

No. those are ferrite cores used to keep RF noise from the pc from spreading interference to other things around like wifi, or cordless phones. As long as your stuff doesn't pick up the noise , you are fine.

Max length of a USB2 cable should be 5 m or about 16 ft. One option for you is a "USB Extension" cable with a Male Type A on one end and a Female Type A on the other end. See this 10-ft unit:

Use this from your computer, then plug your existing cable (Male type A to male Type B) into the end of it.
