My take on this:
As long as he was the proper owner of that Quran, then he did not do anything wrong other than use an unofficial target for target practice.
No apology necessary.
No real problem.
People should be free to express themselves (even soldiers.)

If some people retaliate, this soldier should not be held accountable for their actions. The people who "retaliate" need to be accountable for their actions.


Now, if that Quran belonged to somebody else, and he stole it from them, then he owe's them a new copy of the book, and he should be punished for stealing.

Al-Qaeda was non-existent before our invasion, and a small-time player right now. A majority of the violence is insurgent/sectarian, funded more by political parties than terrorist organizations.
