My conspiracy theory - they knew exactly where it was but want other people to think it's harder to spot them than it is.

Even if they can't get a radar return off of it, there's gotta be communications/telemetry gear on there talking with the ground - the whole "cohesive battlespace information center" thing is one of the main selling points of the F-35, and ATC would have had to be able to know it was there so they could direct traffic around it.
