There is probably some waste just in moving planes around too I would imagine...much in the same way air travel is for people.

Yep. Instead of non-stops the hub system is remarkably cheaper, which it why it seems your package goes out of it's way. It's flying between hubs and is routed to be shipped so that each plane has a full load of cargo.
