Think he's talking about Windows built in "Transfer Files and Settings" tool, which is worthless in my experience.

Your security issues are likely caused by the NTFS security settings on the old hard drive.
Best thing you can do is select EVERYTHING on the old hard drive that you want to copy over, go into properties and then Security, open the permissions box and under advanced check the take ownership and take ownership of all subfolders boxes.
That might not be your problem if you weren't using NTFS, however it'll get you one step closer to completing your task if it is the problem
