I hear that you can merge two .MPEG files into one file with this program, but I am having a hard time getting it to work. It keeps telling me that my "file ss1.mpeg, is not a MPEG file." Any advice?

You'll have to check the FourCC code on the file to determine if it actually is an mpeg file. Or just check what decoder WMP is using. It could be a renamed avi, asf, wmv, etc.

While I go to check that, could anyone tell me if there is another program I could use to do this that will also concatenate other movie file extensions?

VirtualDub and it's derivatives are considered some of the best out there. If your working with VBR audio, I would suggest NanDub.
