I haven't looked into this lately but does time machine now work well with a filevault encrypted home folder?
 
Still not great on 10.6, works fantastic on 10.7. Been using both Time Machine and File Vault on my MacBook pro since day one with 10.7. This was actually the main reason i upgraded to 10.7. FileVault 2 on 10.7 does full drive encryption, so time machine issues are minimized. FileVault also uses AES extensions on Intel chips with support, so it screams..
