jurassic park - first t-rex scene
gladiator - the whole last battle against commodus.
braveheart - the end when he's getting tortured
matrix - from the lobby scene until the helicopter blowing up
the hills have eyes - the scene at night in the trailer

i also agree with many of the already stated ones.
 
E.T. when Elliot gets to say goodbye, but he comes back to life, only for Elliot to take him back to the forrest. pretty sad, I teared up.
 
The 3rd Matrix film where the machines are pouring into Zion and getting shot at continually by the mechs/other guns in a huge hail of bullets.
 
I've seen so many movies it is impossible to chose one, so here are several:

Heat - bank shootout
The Good, the Bad, and the Ugly - graveyard showdown
Saving Private Ryan - last battle
The Blues Brothers - Chicago chase scene
Unforgiven - saloon confrontation
Schindler's List - last 15 minutes
Patton - speech at the beginning
 
3)Rambo II, when rambo is captured and beats everyone to death with a microphone

2)Stealing the enterprise in Star trek iii

and...

1)MY Cousin Vinney, the scene in the courtroom where the lawyer tries to ask Marisa Tomei about ignition timings....

The last 15 minutes of United 93

For those who actually went and saw it. If you are an American and it didnt shake you to your soul....

Just amazing.
 
The last 15 minutes of Requiem for a Dream is a good candidate.
First 15 minutes of Saving Private Ryan is an obvious candidate.
 
First 15-20 mins in Saving Private Ryan is probably some of the best war movie footage I have seen.

I still remember the stories about vets who were in WWII crying their eyes out from that scene due to a pretty good portrayal of how the battle actually went. My GF at the time covered eyes because she couldnt believe what she was watching.

I was working at a theatre when it released and we had a number of older gentlemen who had to leave duing that scene who were obviously very emotional at the time.

Jurassic Park- When they first see the Brachisaur when they first get to the park. I almost teared up at the sheer perfection of that shot, and the music. I remember thinking, OMGWTFBBQ, it's a dinosaur!

Gladiator- the battle against the Germanic Tribes. Unrealistic, but still a GREAT scene!
