temperature program

They do all use the same sensors, but can read differently depending on the program....best way, but a PITA, is install thermal probes w/ an additional 5.25" controller to monitor them. I use 3 or 4 (SpeedFan, Probe, everest, SiSandra) and take an average.
 
Thermal probes don't always give the correct reading. For example I had one on my GPU and my CPU, both were about 10c lower than what Everest was reading them at.
 
Thermal probes bad. They have to read the temp of the exterior of the heatsink; accuracy depends on way to many variables to consider this a good method.

Software is better it gets it's reading from within the die of the chip itself.

Depends on how you install the probes. They are far more accurate when installed correctly, although not many folks out there will do/risk this (ie removing the spreader).
