Syncing Folders with iPhone

I recently saw that I am not syncint my apps with itunes from my phone. When I choose the checkbox for syncing my apps with my computer, the warning says that all apps and stored data on my phone will be replaced with the apps on my computer.

I really don't want to lose my folder structure, and there are a lot off apps on my computer that are no longer on my phone, and I really don't want the garbage on my phone.

Any way you guys know of syncing from phone to computer to get my folder structure saved?
