I'm putting a system together for my parents with spare parts.

I've got a SuperMicro P6SLA "LX" chipset mobo with a celery 500 running off a slotket.

My problem: When I run a CD based apps like Freddi Fish, I can hear a fan inside the box racing and then slowing down. When the fan slows down the application freezes for a second or two. I just put it together last night and it was too late for me to open it back up to see whether it was the cpu fan or the power supply fan.

Do you guys have any idea what may be causing this?

How do you know that it is a fan and not the hard drive? The symptoms you describe sounds more like the hard drive powering down under APM.
 
Actually it sounds more like your cdrom, being that you stated it happens when you run cdrom based apps. The fact that you system locks up when running cds makes me wonder if the drive is dirty or bad. Try a lens cleaner if possible, or swap out the drive with a spare if you have one.
 
Oops...didn't read the question properly....yeah...it's the CDROM spinning down. You programs will freeze for a moment to wait for the CDROM to spin back up to speed again.
