I'm pretty sure there was an ep in the last season or so where Troi was promoted to full Commander; I think she had to take a test on the bridge to show she was capable of taking command if needed. Someone can out-nerd me here if they know which ep I'm talking about.
That was the episode where Troi went to her class reunion and got depressed that she wasn't higher ranking. So, she undertakes command training. Eventually she passes by ordering Geordi to his death and then she starts wearing the blue uniform.

It didn't really make a lot of sense because given her role as a professional specialist on the ship, she should have been wearing the blue uniform the entire time. After she became commander, she should have been wearing the read uniform.

In TOS, female officers and crewmen wore similar styled uniforms to the men, except with skirts and lower cut tops to expose cleavage. But both were very distinctively 'Starfleet'.

In TNG, DS9, VOY, and ENT, females wear nearly identical uniforms to the males. A few notable exceptions, Deanna Troi, Major Kira, and Seven of Nine. Technically, Seven and Kira were not Starfleet, and so having different uniforms was plausible. So what if the uniforms were skin tight body suits. Troi, on the other hand, was Starfleet. This does not explain why Commander Troi wore skin tight body suits, often colorful.

T'Pol, in ENT, was initially not Starfleet and seemed to wear completely different uniforms than even other Vulcans. Again, skintight body suits. Even after she was commissioned in Starfleet, she still wore the same skin tight body suits, with the Starfleet rank pops above her breast.

Other female crew members in TNG and ENT wore standard Starfleet issue uniforms, such as Hoshi Sato and the numerous female crew seen in TNG.

Why? What makes Troi and T'Pol different? Sato was much better looking than T'Pol, so its not solely because those characters are much more attractive.

Troi wore the blue uniform for most of season 7, both before and after taking the command training. She wore regular uniforms on other occasions as well. And Dr. Crusher always had a rank of commander throughout the entire show but she always wore a blue uniform too.

Having a rank of commander doesn't automatically mean they're in the command division.

You want to get into weird ranks and stuff, look at the Memory Alpha page for Miles O'Brien. They couldn't decide what to do with him - Gene Roddenberry wanted to make everyone in Starfleet an officer, but at some point they decided they'd have enlisted personnel as well, so they just kept changing his rank insignia around until they came up with something partway through DS9.
