I got lost the first time I played because of the non-linear sequence. However I'm still not sure how its ends... he lives, she dies, all the bad guys die, and life goes on? not much of a love story if he has to go on alone?

It's your "reward" for beating the game on the hardest setting. MP1 was like that too.

Basically she lives, better ending for the game IMO
