Software or Hardware Issue??????

Hi, I really hope someone has some insight. Several months ago I built a new computer the the P6T Deluxe V2, Intel 920, In Win 1200 Watt PS, 12 GB of G.Skill DDR3 Trident, and Windows 7 64. For months all was great, then last week I started to notice that depending on reboot, the computer BIOS and windows system would show anywhere form 4 GB to 8 GB or RAM while CPUID would show all 12 GB. In response to that post last week, I flashed the BIOS with the lastest update, didn't fix the RAM issue, but all seemed to work fine. Beginning two days ago, Windows began to get slower and slower. I have Norton 360, Malwarebyte, RegistryBooster, etc. Ran all of them, no issues. I first tried to repair the OS. Didn't work. This morning, I wiped the SSD HD clean and did a clean install of Windows 7 64. Man, everything was running great, then about two hours ago, whenever I would try to open explorer for example to view the drives, it would take forever. The system monitor said that explorer.exe and rundll32.exe were not responding. I eventually did a reboot, now the BIOS takes forever to go through it steps. During reboot, ASUS Express Gate would always load first, giving one access to the internet, skype, etc, and then 10 seconds later, would begin to post. Now it skips the Express Gate and goes strait to the post and hangs for 10 minutes before loading Windows. I just returned from Radio Shack with a new CMOS battery, did not help. Any ideas? I'm at my wits end!!!
 
Try with less ram? Check the ram to see if it is bad with memtest86+ http://www.memtest.org/

Or just take some ram out and see if it works better.

Not too sure about anything with the ssd.

If the bios is taking a long time on the post screen, if might be because you reset the settings to default after flashing or taking the cmos battery out?

You can always flash to another bios. Right?

How can that be anything but a hardware issue? Try again with only half of your memory slots full and see what happens.
 
I have removed all the RAM except two sticks that are required by Intel to post. I have also interchanged the RAM, same problem. I also ran Memtest, no problems.

But what I have learned in the last few minutes from Windows Performance Monitor is that it is logging a variety of Boot Degradation issues.....
