So in SLI two GTX 580 lightning extreme fan touches

Well I have a problem......... when I put two GTX 580's in my case I have to put a plastic piece inbetween their metal pipes to keep them pushed apart so the fan doesn't hit the other one. Was it a bad idea to get these for SLI ? is there anything I can do about the fans slightly sticking out? It made it so that I could no longer put my sound card in the third slot because there are things on it that slightly stick out that would get hit by the second video card

maybe switch to water coolers? If one is touching the other there can't be much room for the fans to draw in air.

This is a common issue reported by users for this card (read newegg reviews). It is very tight to fit at the standard 2 slot splacing. I don't think it is uncommon to do the types of things you did to make them fit. Either live with the tight spacing and higher temps or go mobo shopping... but ya it is much better on a 3 slot spaced board. This is something i discovered after purchasing this card as it rubbed against my old 8800gts in the 2nd slot. I don't think a person can do anything to adjust the height of the fans besides shaving off a little plastic from the blades. I don't recommend that nor would I do it.

do some motherboards actually have more space between the video slots? I would be interested in that. I am using an asus P6T by the way

It is becoming quite common to see this on new motherboards.
